These bagel bites are made primarily from just Greek yogurt and flour, but they’re so fluffy and delicious! The bagel is chewy, light, and nutritious, the inside is filled with cream cheese, and it’s topped with everything bagel seasoning.
You may or may not have seen the 2-ingredient bagels that have been circulating around the internet for a few years, but I'm here to put a new twist on it: healthy cream cheese bagel bites!
The famous 2-ingredient bagels are made from just Greek yogurt and self-raising flour, but I made a few adjustments to it to add more flavor and a bit more nutritional value. I have to say, I was skeptical about bagels made primarily from yogurt, but these bagel bites seriously impressed me.
They're fluffy and chewy, filled with cream cheese, and topped with everything bagel seasoning! It really is the dream combo. But if everything bagel seasoning isn't your thing, you can top with cinnamon sugar or leave it out. Either way, this is such fun way to turn your breakfast into a nutritious, tasty finger food. 🙂

ingredients in healthy bagel bites
- plain greek yogurt: this, along with flour, is the main base of the dough, and it also adds protein and probiotics! I wouldn't recommend nonfat--I used 1% but you could also use 2% or full fat. I also wouldn't recommend regular yogurt, as greek yogurt's thickness is essential to the texture.
- all purpose flour: the original 2-ingredient bagel recipe uses self-raising flour, but I changed it for 2 reasons. 1) you have more control of the ingredients, and 2) all purpose, or white, flour is more common to have in your household.
- salt & sugar: as much as I would love to call this a 2-ingredient dough, these two ingredients are essential to balance out the flavors.
- baking powder: self-raising flour is basically all purpose + baking powder, so that's exactly what we're doing here. This is especially important since these have no yeast, and baking powder is needed to make these fluffy!
- flaxseed meal: this doesn't really contribute anything to the recipe except nutritional value. I like to add it for extra fiber, protein, and healthy fats, but you can absolutely skip it.
- cream cheese: you can make bagel bites without it, but why wouldn't you want a cheesy center?
- everything bagel seasoning: again, optional, but it really adds so much flavor and I would not recommend leaving it out.
- boiling water + baking soda: the dough gets soaked in this to give it that classic, chewy, bagel texture. Don't skip this step!
how to make cream cheese bagel bites
- Preheat oven to 400 degrees Fahrenheit. Line a baking tray with parchment paper and set aside.
- In a medium bowl, combine the yogurt, flour, flaxseed if using, salt, baking powder, and sugar. Knead until it forms a dough.
- Divide the dough into 5 equal pieces and roll each into a ball, then flatten. Take 1 tablespoon of cream cheese and place it in one piece of dough. Wrap the dough around it and pinch the ends together so it is one uniform ball. Repeat with the rest of the dough.
- In a medium pot, boil water and add the baking soda to it. Let the balls soak in the water for 30-60 seconds. Place on the prepared baking sheet.
- In a small bowl, mix together a splash of milk and oil and brush on the bagel bites. If you want these to be oil free, you can use egg wash or just milk (but oil will have a better result). Sprinkle everything bagel seasoning on top (you could also keep it plain, or add cinnamon sugar/whatever bagel flavors you like).
- Bake for about 13 minutes. Serve warm and enjoy!
